Keep in mind that the squeaks may not come from the top part of the door
moldings.  I had a '98 GLX once, and I would try to spend a little bit
of time with my baby and isolate where the squeaks PRECISELY came from.
All four of my doors squeaked, and I noticed it would stop if I pressed
my arm up against the door while driving.  When I was parked, I opened
the doors and started banging the bottom edge of the inside panel (map
holder/speaker enclosure - whatever you call it), and it squeaked like
crazy.  I asked the VW service crew in my area what the deal was, and
they mentioned this was a common problem caused by customers using Vinyl
Protectant (ie. Armour-All) on the inside doors and the liquid would get
behind the door-panel and cause a squeaking sound.  The service guy
removed all door panels and thoroughly cleaned the door of any
lubricating fluids (ie. the freakin' Armour-All).  Sure enough, it
worked, but only for a few weeks.  I ended up sliding some folded pieces
of paper in-between the metal door and the inner door-panel to
permanently stop the squeaks.  It works beautifully, and I was squeak
free until I sold my car.

Another squeak I had was the rear license-plate.  From the inside, you
would never think that was the problem, but I placed some sticky padded
material behind the license plate, and it completely stopped any noises
from the back.

Spend some time with your car, and try to find the exact problem.  After
spending a little bit of time with my Jetta, I was squeak-free for over
a year!!!  :)

BTW...  please do not feel the A3 VW Jetta is a piece of crap just
because you have a few annoying squeaks.  I've driven in many late model
vehicles, with the same problems we have.  One example would be a
colleagues '98 Ford Explorer Eddie Bauer edition.  She had squeaks in
the dash, passenger door, and rear area.
